The Virtual Cell Biolmolecule page: While the descriptions are brief, this is a good starting spot for learning more about the basic molecules of bioichemistry.
The Biology Project @ Arizona State: A very thorough set of tutorials and visualizations of every facet of biomolecules found in cells. Great online practice for high school biology.
RasMole 3-D biomolecule viewer: This free download is a small application that, when launched, will open and read any .pdb (protein database) format files. This is one of the display lingua franca's for biochemists. You can download any molecule you desire for viewing. Knowing the 3-D shape of a protein allows you to predict interactions with other components within our cells.
Virus World: Use the above program to view various virus structures. Just choose one of the the .pdb descriptions to save and view using RasMole.

Periodic Table - WebElements: The best place to start! Use the "Electronic configuration" applet to understand how electrons add to the s, p, d, and f sublevels in atoms.
Periodic Table- downloadable Flash version: WebElements has both PC and Mac versions of this excellent executable file. Just place it on your desktop and launch it whenever you need a table!

Physics 2000: This excellent site discusses how Einstein's contributions helped create the field known as quantum mechanics. Post WWI science (especially chemistry) was revolutionized. Superb java applets allow you to try out  atomic modeling- and a dynamic periodic table for electron shell notation must be seen to be believed!
Real-Time Visualization of Quantum Atomic Orbitals
Hands-on Atom: Can you play an atom as you would a xylophone? Try using photons of light to "strike" some visual "notes" in this java applet.
Spectra of Gas Discharges: A java applet that clearly shows the spectral line "fingerprints" for many of the common "s" and "p" block elements.
Imagine the Universe!:   Useage of the EM Spectrum to dissect an element's quantum leaps is outlined.

Is glass a liquid or solid?: What is an amorphous solid? Find out the details on the "oozing stain-glassed windows" idea that has made the rounds in recent years. Can glass really flow like molasses?
Bubbles in Space: What happens when you do the something as ordinary as dropping alka seltzer into water under the microgravity conditions of the International Space Station? Look for the unexpected answers in the ongoing Saturday Morning Science experiments of astronaut Don Pettit.

Calculator-Based Laboratory: Texas Instrument's venerable CBL system has been upgraded to create the CBL 2. With Vernier data collection probes and a laptop or TI graphing calculator, real-time data collection can really make a difference in the classroom.
Vernier Data Probes: Starting with the Apple II, this company has pioneered robust and accurate data probes for student use.
TI calc.org: The non-profit clearinghouse of all programs and helps related to the graphing calculators produced by Texas Instruments.

Computer Based Tools/Image Processing

ESRI Schools and Libraries Program: If you are interested in using the universal GIS (Geographical Information Standard) for teaching about the planet's geography, ecology, or human interactions, ERSI has the best software on the market. You can integrate data from all sorts of sources to look for visual trends in everything from population growth to sediment loads in streams.
GIS- What is it?: This site explains all about the GIS standard and how it is used from NASA to city hall.
Projects in Scientific Computing: The Pittsburgh Supercomputing Center has many articles showing high high-speed computations have attacked some numerically thorny issues that range from human disease to planetary weather.

Physics 2000 @ Colorado State: This award winning site has a very easy to follow set of tutorials that explain how Einstein's relativity theorems influenced quantum mechanics and led to everyday technological advancements like the TV. I consider this site to have the best java applets on the web today for quantum mechanics.
Quantum Physics at Cambridge tutorial: A vast outline from de Broglie to Planck with formulas stated.
The Photoelectric Effect: Einstein's Noble prize was awarded for his work in this area. These notes from the U of Oregon clearly lay out the principles that helped pave the path to the quantum model.

Gravity mapping of the Earth by NASA: A pair of satellites will soon begin mapping tiny variations in Earth's gravity, allowing scientists to track the motions of mass around and beneath the globe for the first time. Measuring "g" tells us a lot about the underlying physical structures of the earth.
Practicing with the Catapult @ the U of Minnesota: A great java applet. You don't have to understand the air resistance equations to hit the target- just turn off the air if you wish. Try and deliver a payload to the top of a tower.

The Physics classroom Relativity tutorial: While some of the problem sets have broken image links, the samples are nice to follow.
NOVA Online Time Travel: This site focuses on a popular fixture of science-fiction movies: time travel. Using Einstein's Theory of Relativity, it has some great illustrations of how space time can be bent and time is more malleable than you might think. High school level.

Science As a Process

A Science Odyssey: This  TV series was Charles Kuralt's last major program for PBS. It examines the changes in science during the 20th century. A nice starting point for an historical overview since it uses a "then" and "now" approach.
Evolution & the Nature of Science: This thorough and award-winning site illustrates on how the fact of evolution in biological species can be best explained by the theory of natural selection. It also takes great pains to explain the differences between pseudo-science and the real thing.
Faith and Reason: The dialogue between these two differing methods of understanding our place in the world was a subject of a PBS series. Creation vs. evolution is examined in several different arenas.
History of Mathematics
Life By The Numbers- PBS Special: This videotape series narrated by Danny Glover looks at how mathematizing the world has gotten us to where we are today.
Nature science journal index: Great resource for High school students serious about science.
PASSPORT TO KNOWLEDGE Electronic Field Trips: These joint NASA endeavors have tried to make exotic science happen in real-time for classrooms around the world. Originally broadcast on satellite, these are now webcast. Complete support materials for explorations of the sun, Antarctica, Mars, and the rainforest are available here.
PhysicsWeb Features - Yeah, but what about the crayfish?
Science Made Stupid: Tongue-in-cheek-along-with-foot overview of science. A fun site.
SII @The Exploratorium: The Science Information Infrastructure (SII) is "a collaboration among teachers and scientists. The SII at the Exploratorium is developing educational resources using NASA images and datasets".
The James Burke Connection: One of my favorite authors, Burke has made the history of science an engaging intersection of serendipity, technology, and human drives.
The Learning Studio@The Exploratorium: The premier science museum on the West coast has packaged all of its educational topics on this page.
